So if you've completed the game - is the Stranger from the future? Two things leading me to hypothesize this. First, the description of the gun she gives you says some parts of it should not exist (ie it hasn't been invented yet). Two, she says you must choose even if you choose wrong. This makes me feel as though she already knows what happens and is trying to aid you as much as she can along your "destiny."
If she means this, what is the wrong choice? Trusting the Speaker? Awakening Rasputin? Following the Traveler? Who knows, but so far this the only interesting aspect of the story for me. (Sorry if this theory is old news, don't get to spend a lot of time on here nowadays).

But in one cut scene she says "cut the engines and don't let them find you". Could she have been talking to the last of humanity that was fleeing earth but were boarded by minions of the darkness?

My theory is that she is from the future and the people she is talking are the last of the guardians in the battle for the tower, and she got sent back because they were going to lose so she is sent to change the past.

Well she is from the future along with the Vex. Maybe we get to meet her contact. Maybe she's changing the past for her possible employer. Who knows. But we can be damn sure our good friend Rasputin will be waiting.

I was toying with the idea that the stranger is a vessel for the Traveller. Hard to get behind this 100% as we don't even know if the Traveller is self-aware or what the deal is there. If so, then the Traveller knowing its enemy more than anyone else, uses this vessel to seek out and groom a champion.

I totally see a pseudo-terminator theme going on here. In the future the traveller is destroyed and humanity loses the battle its in against the darkness. She was sent back in time to find you to stop what happens in the future. Just the description on the gun she gives you, in my opinion, indicates she is from the future. But who knows. Honestly I hope the cryptarch ends up being the main villain so that I can eventually smite that son of a bitch.

Uh.. I did all story mode missions and didn't see the stranger or anything. No cut scene or explanation. Am I missing something?

I feel like she's one of the Nine: that secret group that Xur happens to be an agent of. Think about it. They both help you progress through the harder parts of the game, either through information or better equipment. Seems legit to me.
