In Final Shape the engram tracker became a useless tool. It's not tracking Banshee engrams, Pale Heart (ghost) engrams, Vanguard, Rahool, Gambit, you name it. The only thing that is tracking are the seasonal engrams. Considering we now get engrams pretty much from everywhere, it's more complicated to manage how much engrams we have and where they are, That said, I do believe that the engram tracker needs an urgent upgrade to reflect every source of engrams in the game, especially when they cap at 99.
