The Legend Defiant Battlegrounds seem to be capable of giving extra upgrade material. So even if the War Table is fully upgraded, it will flash because of an unspent currency. I'll pass it to player support, I'm assuming it was never meant to give extra.

Thank you for the answer! I actually just scroll through forum and found [url=https://www.bungie.net/en/Forums/Post/262648424]same issue[/url] being already reported. There person told that quest step 26 gives this extra token. Either way, it is not a big trouble.
