Hello Mr. The Noob, I had exactly the same problem from time to time. I realized that the fine print regarding pulling bounties into your possession using the companion app is mostly dependent upon your current location. Also, whether or not you have enough scrilla to purchase them, space in your bounty page (there is a limit and it counts all your currently held quests as well, all together as one total). Mostly though, you must either be in orbit, on the tower, or in the enclave in order for bounty acquisition to be successful. Keep trying Guardian, I know it works.
