Greetings!
Unfortunately, there is no way to remove accounts from your Cross Save setup if you cannot authenticate them when doing the deactivating process; this includes accounts that have been deleted.
Destiny Player Support and Bungie cannot modify or remove accounts linked to Bungie.net profiles. To protect player privacy and data, you must be able to log in to any linked accounts to prove ownership prior to modifying your linked account. If you no longer have access to a linked account, you will need to reach out to the specific platform’s support for assistance with account recovery options.
via the Destiny 2: Cross Save Guide.

I would suggest contacting Stadia support and asking them if it's possible to reactivate it temporarily in order to remove it from your Bungie account. If not, you could try recreating an identical account with the same username, email, etc..?

Sorry to hear that. I'm having the same issue myself with Playstation. I'll keep this in mind if I ever solve my issue somehow. Tried to think of any other kind of workaround but there really isn't any, apart from creating a new Bungie account.

Same here, but sometimes even a ton of proof isn't enough. Playstation support wanted the serial number of the console I created the account on, among fifty other things, to get me access to my Playstation account again. A console which I probably sold in 2009. Smh.

That's okay, hoping they can find an appropriate solution to situations like this someday. Maybe they can let me link my driver's license or something to all the accounts I make so it's impossible to permenantly lose anything! Lol. Good luck, I hope we can both figure it out!
