You could also do something where the full cabal force comes and you have to somehow kill the emperor but they have already attacked the tower and you do something kind of like the battle of twilight gap or battle of six fronts except they already took the tower and you have to take it back from them. They also took control of the dreadnaught and are using the weapon to wipe out the galaxy.
