Are you still on the platform that you had the limited edition/digital deluxe/collectors edition on?
Bungie did a change back in Deep to prevent people from using them unless they were on the platform that has the license for it.

To be able to use it you'll need to be on Xbox, or find a way to get a code for the emblem to apply it to your Steam If the emblem was still displaying for you while you were on Steam (without the license) that itself is a bug.
