I see a few things happening: 1) they leave them in game because spider you can exchange them 2) they leave them in so if/when those places come back you have resources 3) they amalgamate all the planetary resources to a single pool (which would be my fav option) 4) they just remove them from our inventory without warning because it would't be the first time they just take something away from us like that
