It should definitely tally kills as they occur in any activity regardless of what you have displayed. I think the gambit tracker works that way.
I wonder if switching the tracker is saved as part of a loadout?

Can confirm it saves as part of a load out. My PvP loadouts are set to apply crucible tracker and vice versa
