Upgraded synthesizers can still make weak motes. The point is that some players don't have the time to upgrade their power to the new recommended level for the higher tiers of Reckoning. You can still unlock the higher perks on lower armor sets by consuming your synths rather than converting them into motes for the Reckoning. This isn't as efficient as simply having the better armor, though, so there's incentive to upgrade the armor if you can.
