Have you tried 'signing out' of your xbox profile while in Destiny? Load up your character like normal, then use the Settings menu > Switch profile option. This should make the dashboard come up and ask you which gamertag you want to use. Pick the same one, then when Destiny brings you back to the character selection screen, pick one that should have unlocked the missing achievements.
I tried just switching characters in game, and then starting the game without being signed into a gamer profile, but neither of those worked. I had to star the process of switching gamertags while signed into the game to get mine to pop. I've had to do it 3 separate times for various achievements to unlock. I didn't have multiple characters that had met the criteria for an achievement though. Maybe sign into each character and see what happens?

Just wanted to update. This worked. I signed in, loaded my character. Once in orbit, I went menu > settings > switch profile. This kicked me back to the destiny start screen. When prompted (after hitting A to play) I signed back in to my gamertag and loaded the same character. As soon as I hit orbit again, my two missing achievements popped up. Thanks again!
