I do recognize alot of those shows, but Nick at Nite aired old reruns all night (don't they still?). Pinwheel was a children's show that aired from early morning until about 1pm on Nickelodeon from 1979 to 1990. The cartoon that has Clock Man in it appeared during one of these shows (probably between 1984 and 1987) in the morning hours. Thank you for the input though - I looked through that whole page. As he does the boy settles down a bit, but he keeps asking to go home. Clock Man treats this little boy almost like a toy and pretends not to hear him. Towards the end of the journey, Clock Man notices that dawn is approaching and (angerly) brings the boy back to his room through the window and leaps back into the clock. The boys father enters the room only seconds later like nothing happened and the boy seemed like he wanted to tell - but didn't know how.
