Sure. For PvP, just keep the losing ammo mechanic when you switch. People are still able to switch in PvP completely but switching subclasses resets your super, and you lose ammo for switching a weapon etc. Just make it so that everything that's switched from a custom loadout is affected accordingly and it'll be fine and fair to how it is right now.
Also I don't know how CoD doing this is a bad thing. Its a convenient mechanic, not a CoD exclusive one...

Loadouts could also be limited to 2 options initially, with the ability to earn additional loadout slots as you progress --- sound familiar? If the concept works, use it!

There's no point in getting more "slots." Like I said before, this is a suggestion for convenience. It shouldn't change the game completely. If I don't have another custom loadout "slot" I guess I'll just have to do it the old fashioned way. Don't stick too close to CoD. Just take a mechanic that it uses and fit it to Destiny. I'd rather be working toward bounties than another slot because I can just easily change everything if I didn't have enough slots.

It would be nice to account for loadouts that make best use of solar, void, arc damage, which would require more than 2 loadouts. For instance, if I have an arc fusion rifle and rocket launcher, gauntlets that add fusion rifle ammo, and boots that boost reload speed.
