EVE ships aren't AI controlled though. The logic plague isn't just a computer virus, it corrupts and turns AIs against their masters through sheer logical reasoning. If a computer is too simple to have independent thoughts it won't work. Just look at the sentinels, they don't have any trouble dealing with the logic plague because they're too dumb for it to work.

I kind of interpret that to be just a result of the key minds becoming so powerful that they can instantly corrupt via any one of their flood forms, I think it still only applies to AI's with some degree of intellect, like it couldn't turn my laptop evil for example, because it has no capacity for evil.

EVE ships arent controlled by AI at all. The capsuleers capsules neural interface with the ship, allowing them to control the ship in a similiar fashion to the ai in halo.

The logic plague would probably work on Wheatley because despite his intentionally low intelligence, he is capable of independent thought which is what the Logic plague targets. Though the fact that he is specifically programmed to be illogical may actually make him resistant.
