I want it to be similar to Skyrim's skill trees. However, I want it to have more depth and less exploitability. I want the skill trees to have a lot of options so I can tailor and combine perks to suit my preferred play styles.

Mass Effect 1's mixed with Mass Effect 3's skill trees.

After revising a few of my decisions, I regret choosing Skyrim. Though I wouldn't mind having ideas pinched from both ME and Skyrim.

the only bad thing about that is on my sneak character if i want to have their level maxed, i have to smith for hours. not unheard of, but incredibly boring.

To get rid of that problem, you could add a specialisation feature or something similar to the standing stones from Skyrim. Once you activate a specialisation, it makes certain skills easier to level. If you specialise a particular skill multiple times, you gain Xp for that skill quicker.
-
yeah, but the problem is still that my sneak character isnt a smith. making my sneak character smith to gain levels isnt really fitting to my play style.

I'm seriously out of good ideas. The only thing I can think of is modules. I remember playing a game which had pieces of equipment that would increase xp gained from using a certain skill. These modules could be used once, but they wouldn't need any perks.

i understand. it is difficult, you dont want the player to level up by doing the same basic thing but at the same time, you cant make them leave their play style. it is tricky.

I think the best way to deal with this problem is to allow some form of flexibility or allow the player to make a few compromises.
-
compromise is the key to success.

I think it's best that we leave the skill tree system to Bungie. They'll probably create a system with very few compromises.
