Discord would probably be the biggest one to use as an example. The Discord overlay is a .dll file that gets injected into the game's process and gives you the nice little overlay so you can see who's in your channel etc etc. Tons of other programs use this technique to do other legitimate things. I remember people using Discord's overlay as a method to inject [b][i]BAD CODE[/i][/b] so I understand their thinking. It's just not the way it should be handled if people are getting [i]banned[/i] for doing nothing wrong. For better or worse, PCs aren't the same sanitized sandboxes that modern consoles are. You can't treat them like one.
