Two things on the list have been made pretty clear already. 1) "Is Calus trying to be an ally?" Well, considering the fact that we killed his greatest enemy, he invited us to the Leviathan for a test that we passed, and that he tells us that if we wish to grow truly strong to seek him out; I'm gunna say yes. 2) "Who is controlling the Taken?" Almost every scannable object on Io will give you the answer to this one.

I would like confirmation that Zavala, Ikora, Cayde etc got their light back. This is strongly implied, but as far as I know, never concretely stated or demonstrated. I'd also like to know if the subclasses that vanished between D1 and D2 are now supposed to have never existed and we are supposed to pretend we played as Dawnblades in D1, or if there is some in-universe reason the subclasses changed.

The taken are led by Savathūn, uldren is not out to kill us, the shard is corrupted because it's been away from the source of the light too long, the pyramid ships are the fifth enemy race, the house of kings and other fallen houses are now all united under house Judgment, and Calus being an ally is debatable. He suggests there is a greater power than the light but neglects to say if it is a power of evil or good so he can't really be trusted.
