The phrase in question does little to no harm. The "In Siva we trust or, in Siva all things are possible."
The fallen lore indicates a cult like mentality and holds no relevance to our one and only. Dev's specifically made that comment only to reiterate such a point.
As for the immature responses, it is good you would choose such an example to hold up and question because yes, it does draw attention to the phrase. But to be offended about a video game? This comment line will NOT be used outside of Destiny specifically because Destiny has little to no relevance or meaning in the real world.

*Spoilers here, possibly* I think you have also misunderstood me, I'm sorry if I was not more clear. I write very honestly and openly and sometimes that comes across in ways that people misunderstand (it happens quite a bit). Anyways, I actually love the fallen lore and really want Bungie to blow it open more, but of course that will come in parts. for now we know that they were the victim of probably a hive attack when their system and home world was being transformed by the traveler. They too had a golden age. Now they are reduced to pirates and scavengers but they hold to a hope that involves reclaiming "their" traveler. They worship machines (including the traveler) and that is why they would worship a prime servitor. I actually feel bad for them because they had great dignity before their "fall" after the destruction of their world.
