Cant say I remember any good water levels. All I can think of is LoZ water temples and what not, which were annoying.
I feel like people dislike the fact that in many games, water restricts your movement. Or swimming controls feel awkward.

I remember the water temple in Skyward Sword being pretty cool. It also ended in one of the best bosses in the series, so there's that, too.

I want to play that game so bad, but I just could not gey used to the terrible controls. Now that is a game that could use a remaster, with normal controler support.

Lol, maybe. I sure didn't. It is the only (non CDI) Zelda I never finished, I did not even get to the second dungeon, I quit long before that.

You get to jump really really high and the game awards the player with hidden goodies for taking advantage of this
