Even he is losing it. He has a prison where he traps his enemies and lets guardians slaughter them. That doesn't sound like something a peaceful or logical creature would do. He constantly calls for the destruction of the fallen houses as well.

They're not [i]his[/i] enemies, they're just prisoners he's been told to manage and dispose of when told. He does agree though that specifically the Fallen in the PoE are actually fallen. For the destruction of the Fallen Houses he just means the class system they have set up so that, theoretically, all Eliksni are in 1 unifying house.

Right. The fallen where supposed to be reunited when they found the "great machine" again. They found it, but they keep killing each other. They can no longer support themselves. They rely on the servitors to supply them with ether and have started worshiping them. Variks' actions are orders, but he enjoys it. He constantly laughs about destroying what is left of the fallen. He has no interest in reuniting the houses because they are too far gone. The eliksni are gone, and they will never come back. Variks has nothing left to do but scheme and ensure the survival of his house.
