So as long as members of a group or religion stay in line with the US laws, they are fine? What if one group is consistently breaking laws on the basis of their religion, should a sanction be placed on that group? Do we ever draw the line for an entire group and not just individuals?

Yes. They must remain within US law parameters. Allowing them to be above the law would be special rights. They have to obey the law just like everyone else.

Should any preventative measures be taken on a specific group known to perform atrocities in any situation? Ex: Should rights, religious or not, be taken away from a group to protect the greater population?

Absolutely not. There is no logical reason to generalize an entire group of people based upon the radical minority.
