I reckon it should have some sort of crafting element. If you want a specific perk you have to grind for the mats and any possibly a task like killing certain enemies.
Make it so a couple exotics can be unlocked through getting certain perks on certain weapon turn it into an exotic weapon.
Also possibly have it so you have sacrifice some weapons for the real desirable perks.
Loose example -
Hidden hand on a sniper- 200 spin metal, 125 legendary marks, 100 weapon parts. Kill 100 random majors and 3 specific ultras. Requires infusion of 1 exotic sniper to complete.
Or add more materials that only drop from certain types or super rare ones that only drop from a specific ultras.

And when you reroll the gun, it drops down 20 light points or down to 280. That'll keep from having a god roll gun at 320 from the start

It was a loose example, it was really just to highlight having to sacrifice something.

That's true but make it a y2 exotic that has to be used and then they cost 150 legendary marks and that causes the price to go up dramatically. It'll taj2 weeks of grinding just to get one perk.

So, "You have this, grab 2 and use 1! Can't raise it again since you own it"
