Raids
Unarguably the best part of PvE. Raids are the endgame. With this though, comes 6 players who rely on each other to take down a boss and his minions using some sort of mechanic. These mechanics require teamwork and communication to finish it in a timely fashion. However, here in lies the first problem. Most match made activities feature people who don't use their mics. This wouldn't be a problem on a strike or weekly, but this is crucial for a raid. Now in a raid, there can be one or two unable to communicate and the raid goes smoothly, but under matchmaking, you will likely have the majority of the team not using mics. This leads to questions such as how do you communicate "shoot Crota"? The Templar shield is about to go down? We got teleported to Mars? I need help? There's an oracle behind you? I'll run sword? These are things that can't be communicated and will lead to numerous wipes.
How would checkpoints work? How would kicking work? And how would you prevent people from abusing it?
My opinion: Because of the strong support for it, it should be optional for raids. However, people will quickly realize that this won't really be to their benefit. But people should have the choice to fail or not.

The Prison should have matchmaking on all difficulties. There isn't a situation in which communication is absolutely key. Not even Skolas. This speaks to the mind-numbing staleness of the Prison. Unlike a raid, the Prison doesn't escape the objective of "Kill everything". There aren't any interesting mechanics, no curveball, just overpowered brutes. Matchmaking would work fine for this.

Nightfalls should have matchmaking. Plain and simple. It's a strike that everyone has ran a million times with modifiers. It'll be fine.

Absolutely not. Matchmaking shouldn't be incorporated for this for one simple reason. It would be extremely easy for a premade team to dominate them. I'm more upset that the premade team would have an easy win more than the match made team got stomped. And how would it work anyway? Would it keep the team you won with? Or would you just go from team to team? Neither is inherently smart.
An in-game LFG should in incorporated for all activities. A simple list with a choice about which activity they want along with a description that they right will be fine. Similar to destinylfg.com.

You think you don't need mic on skolas? How do you call out when to pick the devouring esscence? I agree with all the other things you mentioned. (Sorry for the grammar)
