"The darkness" is not an antagonist, it is a generic plot device used to give the main character some kind of goal. Ex. "Hero must defeat the bad," or, "[Guardian], you must push back The Darkness."
In many hero driven narratives (the good ones, usually) there is an antagonist who is meant to serve as a representative of all the obstacles that the hero must overcome.
Without this, this enigmatic "The Darkness" just functions as a narrative placeholder with no purpose. Bungie could have just as easily called it "The Evil," or "The Baddies."
