A change was introduced on Bungie.net today, that requires a Microsoft linked account to have an Xbox live gamertag associated with it. Bungie.net accesses this information.
Yes, you have to give the website/app permission to access your Microsoft account.
The primary reason for the change, was to enable the ability to see friends made on Xbox one. Up until today, the friends list only displayed Xbox 360 added friends.

However, note that this will not allow you to log in to Bungie.net, unless you also have a PSN account linked. Even with a PSN account, you would not be able to view or manage your Xbox characters on the Bungie.net site, or companion app.

If you are on the web, you may be able to find something in your security and permissions. As I mentioned, the purpose is to enable the friends feature.
