I've seen this happen twice but in a different area. It's pretty cool. The only explanation i can think of is territory disputes. In halo several factions were under the banner called the covies. Just because these guys work for the same boss and want the same thing doesn't mean they like each other.
So i assume none of the factions like each other but ally under the darkness because they want to own the universe. And they can't all own everything. So they get into fights.

I believe all the enemies fight each other for various reasons although some like vex and fallen collaborate together , but the fallen and hive hate each other , I suspect cause they are after the same thing and the cabal seem to be against everyone , but that's because they are like a space version of the holy roman empire , although I hear they will be engaged with the vex often. but they all seem to have reason they are against us , an apparently our guardians must draw powerful enough animosity that they automatically attack us no matter how much they are against each other .
