The Awoken and the Exo are simply races split from humanity over the course of Destiny's history. The Exo are clearly transhuman or cyborgs, for those who don't know, to be transhuman is to exchange your human body for a fully mechanical one, the only thing human would be their consciousness, thus destroying the line between what defines man and machine. The Awoken are more biological in their terms of evolution rather than technological like the Exo. You can probably classify them more along the line of mutants or psionic humans. Just like we've seen in our own evolution, our species has split multiple times. With the current rise in speed of technological development and massive population, the Exo/Awoken evolutionary paths are possible within Destiny's time frame.

From what I understand, to be transhuman doesn't necessarily require mechanical augmentation or replacement. For example; the biological difference between any fictionalized Elf and a human determine a great deal of the actual difference. Technological supplementation is just one of the ways to achieve creation of a transhuman figure. I wonder if the entomological origin of Awoken refers to the moment when the Traveler 'shut down' or began to 'rest' and something woke within us, after all the Traveler is still hanging above the Earth, maybe it is having an effect on the population. I don't know if 700 years is enough for such drastic mutations to occur without the concentrated effort of an outside force with such a motive (which would have occurred after the Event). Humans have only gotten taller and developed a longer lifespan within the last 700 years and from the looks of it we only really started colonization for scientific and resource based purposes. I can understand the Awoken maybe evolving before the end of the Golden Age but the Exo could only have been pirates because mankind can't have a Golden Age while it is at war with itself (which kind of makes me doubt pirates as well).

The magical powers and form of the Awoken was probably further spurred by the arrival of the Traveler, which we all know gives the Guardians their powers.
