Er... neither do Spartans. There's FAR more to a Spartan than their augmentations.
From the age of 6, they're put through a brutal training process [i]every single day[/i]. They receive very high-level education, which includes maths, science, history, reading, writing, and military tactics - there's a whole segment of The Fall of Reach which shows how he calculates in his head the difference in reaction time he has compared to a normal human when he drops the pin in the Atlas's gym. Likewise, [url=http://www.halopedia.org/images/3/3c/Kurt_Record_2.jpg]Kurt's candidate report[/url] states that he articulated a number of solutions to "complex social problems" on his planet which were later deemed to be viable by expert sociologists.

That doesn't really invalidate my point and that reaction time and intelligence is a part of their enhancing so you are kinda proving my point...

The reaction time is part of their augmentations, yes. But understanding it, mathematically working out how fast it is and why it's different is nothing to do with his augmentations, it's due to the education he and his fellow Spartans were given by Deja alongside their physical training. So no, it's not proving your point at all.

I thought that their brain alterations made them smarter. Even if this is not the case, still doesn't change my point or any of my other points. Also, Steven Hawking is book smart too but it doesn't make him a badass...

They don't get "brain alterations"... The left cerebral hemisphere of the brain has surgery performed on it to enhance the detection of movement, light and colour when it comes to relaying visual information to the brain, but it doesn't make them smarter, only more visually perceptive. I'm quite literally stating the [i]opposite[/i] of that, that their intelligence has absolutely nothing to do with their augmentations because they spent years studying during their training. The Spartan-IIs were kidnapped in 2517, they were not augmented until 2525. Not only were the Spartan-II candidates chosen because they had the strongest genes of humanity (which already sets them above ODSTs), but they spent years being taught complex mathematics, studying historical battles over thousands of years, being put through torturous training routines every single day... what part of this are you NOT getting? Spartans train in tactics and are educated in many subjects as part of their overall training. If you consider reading books as a part of unfair enhancements then it seems like ODST squad tactics (what they're best at) should be taken out of the equation as well for being a part of their training.
