Hi there. The most common reason for this happening is a player is signed into an alternate Steam account than the one linked to their Cross Save.
A quick way to check is to sign out of Bungie.net and Steam, then manually sign in to both using the same Steam login.
If you get a different Bungie profile, the login you're entering is for an alt account. If you get the correct profile and see your characters on Steam when you launch the game, then the last time you logged into Steam was on an alt account.

Just checked, and that does seem to be what I did... I didn't even know I had two steam accounts lol. How would I change the connected Steam account in the cross-save? I don't see an option to do that. (Thanks for the help)

Accounts cannot be swapped or unlinked while Cross Save is active. You just need to remember which login to use when you need to log into Steam. Please note that if you disable Cross Save, you would have to wait a mandatory 90 days before it can be used again, so don't disable it to try to switch a Steam account link unless you need to.
