I owned destiny 2 on xbox, and decided to pick the legendary edition up on steam which included 1 season. It was season 13 at the time. I played on the separate account for a while and ended up getting a few things done including the Presage exotic quest. After I realized I could, I linked my steam account back with my old xbox account. I now no longer have access to the season 13 content. Is this correct? because on bungie.net, it says my bungie account is linked with the steam account I purchased the content, so I should own it, shouldn't I?

As such they are like all Eververse items, they are tied to the D2 characters that initially claimed them. In your case you assigned the season 13 pass to your Steam characters. You have since enabled cross save and picked your XBox characters to be the main characters. This means when you log into D2 on Steam you are seeing your XBox characters. The Steam characters that have the season 13 pass assigned to them are now dormant along with the season 13 pass.
