I know there's already a thread in Game Issues about losing the raid keys after signing in with another character or after creating a new character. That post from Bungie, however, doesn't say anything about the companion app, so I'm posting this to make sure the issue is recognised on the companion app side too. When I started playing yesterday, I had three chest keys that I got the day before by completing the first three steps of the raid. During the fight against Calus, I used the companion app to change weapons, which caused my chest keys to disappear in-game. I managed to take a screenshot from the app still showing the keys but after updating the inventory screen on the app, the keys disappeared from the inventory. This is really frustrating and doesn't encourage playing the game before the issue is fixed and I really hope Bungie has a way to reimburse the lost keys as I, and probably most of the other players with lost keys, have spent hours getting those keys.
