Do we even get to chose? Seems like every time i ventured out into the wild those beacons gave me orders from random groups.

In the beta, all points were given to the vanguard. On release you'll be able to pick and choose which faction to gain points in. Emblem and Shader are optional. The Class Item is what defines who you get reputation for. (going by Beta descriptions)
