Will they ever explain...
why the Awoken are blue, or literally anything about the Nine/Jovians?

The nature of the infection isn't known but reasonably is the source of the biological change (blue skin, glowing eyes). As far as the nine. I'm not even sure if that is lore bungie plans on pursuing in the future or not. Bungie has added nothing in any fashion to the game or grimoire since vanilla on the Nine.

Based on my limited understanding of the lore (I do read and keep up with some lore for funsies), the Awoken were fundamentally changed because of their exposure to the Darkness when the Collapse happened. This changed them physically and possibly gave them special insight into other powerful arts. As far as the Nine and Jovians, I have a feeling they will be better explained in Future Destiny games and expansions. Well, that's me hope. One of the worst things that Bungie could do would be to lay out this amazingly detailed world in the Grimoire and item descriptions, and not address it at all. I will say the Owl Sector/SIVA stuff and all of RoI is a start to what we want to learn. I want to understand how more of our past can effect current events in Destiny. I have a Theory about the Nine. So the Darkness came, devastated everything in its path, killing untold numbers. The Nine were incredibly powerful entities. Warminds, Alien observers, Scientists, anything along that line of thought. They ducked out and hid so not to be destroyed. Since then, they are playing a very quiet game, nudging the guardians and City into action. They know a way to overcome the Darkness, but don't want to draw attention to themselves because the major strength of the Darkness is still out there, searching for them. Again, I just hope that Bungie tells the stories. It's great to deal with the Immediate Threats like the Black Garden and how it was draining the Traveler, or two major Hive invasions. It's awesome we're going to learn the history of the Iron Lords in game, and it will have a direct impact on our game as we become Iron Lords.
