Why is it that the absence of other characters is rarely (or ever?) explained? I realize that not every single character can be mentioned in say, Iron Man 3, but where were the Avengers in that?

Wouldn't Captain America have been interested in saving America?
A simple "Spider man is busy tracking down (insert Super villain)," "Hulk is sad and can't get angry'" or even "Cap is busy at the Pentagon," would have sufficed.
Are these legitimate plot holes?
..Or am I just overthinking things?

I don't believe that the X-Men exist within the recent 'Avengers' series. Otherwise we'd have definitely had Hugh Jackman tearing things up. As for throwing a line in to say "Oh, Captain America is busy" - you could, but that would just be a distraction from the plot.

They still exist in the Marvel timeline at this point though and canonically would be somewhere when the film takes place.

The films are drawn from the Marvel timeline, but are not bound by it. The X-Men do not exist within the recent films.
