Same thing happening to me. Door to the ship won’t open now.

Try loading the mission from another activity, like the tower. Worked for me

Restarting game did not fix it for me either. I am unable to get in the ship after getting Renegade abilities.

I loaded in and waited for spider to stop talking before grabbing the abilities and the door opened
