So short comment first to get it out of the way, pvp should be skill based matchmaking not the current set up, I'd rather play with a few laggy players than how ever it's done now.
Now for the gambit idea.
Make it 3 teams of 3-4, remove the boss shields and let invasions happen as often as they used to, but the portal now opens for everyone once when what ever team reaches the mote portal cap first, however they get sent to a separate area to pvp battle to see who gets to invade their choice of the other 2 teams.
With a potential timer so if one player gets a kill but can't get the other and that player survives they don't loose their motes and it doesn't drag the clock. Maby having a depositor in the pvp area to deposit mote from the other players before invading.
And for the catch up mechanic if you bring motes into the pvp battle for invading having a multiplier or bonus based on the amount of motes carried and surviving. And a second multiplier or bonus, or a bonus to mote stealing for staying alive threw invading.
As for when the boss is spawned the invaders just go the pvp area where they fight to activate a shield over the other players bosses if they are defeated and a smaller or no health return.
While increasing boss health. This should resolve the heavy problem and the annoyance of invader issue as it creates options.
After thought pvp player would probably have to be picked at random or become a chosen roll.

Thinking on it more, health return to boss should probably stay the same. This might also increase the odds of being able to snag guardians in their suppers for the title. Not sure if it's just me but I've only needed 3 more guardian super kills for months now.
