If we're talking a straight up battle using all of the solider each side have, my money's on the fallen.
First off, the shanks have the edge over the thrall. Yeah, the thrall are quick, but shanks can levitate and have the added advantage of a ranged weapon, as well as more than two forms. The cursed thrall can only do so much, and they can end up being a liability. The exploded shanks can, too, but since they're less likely to be used, that point is moot.
Dreg's and vandals have an edge over the acolytes because Acolytes are obviously the weaker of the three, that, and both of the fallen units have a wider range of weapons. Sniper vandals have range, shrapnel launcher dreg's have a powerful gun, grenades, arc blades, the list just goes on.
The captains and knights fight is interesting. The can both have swords, although one is bigger. The both can have a fast firing weapon, although one tracks, and both have a power weapon, only one has AoE. This basically boils down to the shield. The captains shield, and invisibility, are what determines this fight.
The wizards, shriekers, and ogres font really have a contest, BUT, neither does the fallen walker.

What happens if we add in Skolas, Crota nd stuff?

Crota is basically invincible unless he is hit with hos own sword,and i doubt the Fallen have the knowledge on how to kill Crota at all. Remember Crota slayed thousands of Guradians on the moon,while it only takes 3 Guardians to kill Skolas,Sepiks Prime,e.t.c Skolas would be good on an offensive against normal Hive enemies but against Crota i don think any amount of Fallen strength could defeat him.
