Honestly, I think wizards would win due to ability to take control of anybody and have them do your bidding. All they have to do is drink a polyjuice (I think) potion to turn into someone close to an important figure next thing you know, the president is controlled by wizards.

But with our intelligence agencies, don't you think we would notice? Would a wizard even be able to get close enough?

Isn't it? Individually, Wizards are far more powerful than muggles. However, we have such ridiculous technology on our side that it makes it difficult to know for sure. Sure, wizards can kill with a flick of their wands, but guns basically do the same things. Apparition is a major bonus for wizards as it allows not only quick travel of information, but of individuals as well. Faster than any muggle can travel. Not to mention a wand is the only thing a wizard will ever need, so they can travel light and blend into crowds easily while being armed. There are also curses that allow wizards to control or affect how other behave. It seems wizards can also do major damage to cities in short time spans, as well. They could infiltrate muggle organization organizations with these and polyjuice potions to hamper or alter the muggle war effort as well as to spy. Each person under the imperious curse could also be used to bring more under the spell or to gather samples for polyjuice potions. Muggles far outnumber wizards, so they have more soldiers. Then we have our intelligence networks that seems (though I'm not absolutely sure) to be superior to wizarding equivalents. We also have satellites, tracking devices and drones that can follow the movements of wizards. Sure, these technologies might stop working in highly magical areas, but how long would it take for intelligence organizations to figure that out and realize that wizards probably gather in those areas? We also have a weapons that wizards are not accustom to facing. Guns that can kill form over a mile away (sometimes through walls) weaponized diseases, and finally hydrogen bombs. magical force fields are strong, but can they survive such a weapon?
