Exotic bounties are not being removed. The weekly update says any exotic bounties in your [i]inventory[/i] will be automatically completed. And any regular bounties in your [i]inventory[/i] will be deleted.

Luke smith said something about leveling it up using orbs of light now - via his Twitter page. As far as still needing a crux? Don't know.

That is correct, you will still need the Crux. The Embalming Orb which is used to make the Ally is no longer needed.
