It's not a glitch. The drop ships are spawned based on how much damage you do to Phogoth and what certain ads are killed in-game (usually yellow names).

Also, the game mechanism works the same way it does in a normal Phogoth strike. He won't spawn anything if you don't unchain him or kill the proper ads

And that's good design. [i]In most cases.[/i] In the case of a special strike, where the objective says specifically to [i]not[/i] kill the main boss, shouldn't enemies spawn in dependent upon the body count?

Well, not really considering the reward - not to mention it's a strike revolving around Phogoth. Keeping him out of the picture the entire strike that's based on him, would be weird..

Which is why I think they should keep Phogoth in the strike, but still make enemies' spawn times revolve around body count. They don't need to mess with anything else, just with spawn times, not even in the regular strike, just in the bounty version.

The Thorn is one of the top 4 weapons which in comparison to the Hawkmoon isn't much different (possibly even better). Which is exactly why they've kept the strike on heroic, and made it so you can't just kill his ads and run back to the room just before the shrieker spawns. If it were that easy, everyone would have a Thorn.
