I don't really get this either, it seems to completely destroy the marks balance. By the time you have a new commendation, you will pretty much always have gathered at least 3 times the amount of marks you need to buy the item of choice.
Ranking up Vanguard from level 2 to 3 takes 2500 rep points. A ROC strike gives you 25 each, that means you need to play 100 strikes to get a commendation. These same 100 strikes give you 600 vanguard marks, which now really is out of proportion. I know there are other ways to get the reputation as well, like patrol missions, and you probably end up with more rep because of bounties, but this still looks very unbalanced.

Or you could do Vanguard bounties at the same time and get approximately 900 rep points a day.

You can only have 200 vanguard marks at a time too, which I only figured out last week.

Really? Didn't know that yet either, that actually does level out the balance a little more again. 900 rep per day like said above is probably possible indeed, never managed to do that myself yet though. I always end up getting vanguard/crucible marks at a pretty steady rate, with reputation lagging behind.
