I love the idea. I actually suggested somethin vaguely similar in another thread, where I was expressing my desire for lots of side missions. I was thinking there it would be cool to get pulled into a side mission where you find out about a secret mission the speaker has - where guardians are being corrupted by some kind of energy device the vex have - so you end up going on various mission threads to get to the bottom of it.
So in that story line you could certainly insert battled against rogue guardians.
But there could be so many ways to introduce the concept into gameplay. Hell, would give rise to all sorts of new armour and weapons - that you take from fallen rogue foes. Could even put it into PVP to give some purpose to team combat there.
Anyway - regardless - love the idea

There would be more incentive to make another character as you could watch how different decisions would affect your journey. I wouldn't mind playing the story over again as much if I realized the outcome could be different depending on what I choose each time. Along with customizing my guardian, I would now be able to customize my experience.

Agreed. I think Destiny must have this kind of stuff if they're really serious about the game having legs for 10 years.
