Do you have a faction item on to gain rep for it? If so take it off

So if my faction item is on, crucible rep goes to them? If I take it off wouldn't it then default to vanguard like it does when I do missions without faction item?

No, crucible goes directly to crucible if you don't have faction gear on. Vanguard only increases with vanguard bounties, Strikes and patrols unless you have faction gear on.
