Japan has never been big 3D Mario territory for one. Two, the Wii U has a relatively small install base so it will sell a small amount of any game out the gate right now. That base will grow over time. Not in one huge chunk.
Nintendo [b]has[/b] made some missteps with the Wii U. They are definitely lacking in both number of games and variety. What little games they do have are all mostly cutesy platformers. Essentially they have wasted their year head start on the PS4/X1. That being said the Wii U is still a good console with a lot of potential left. It just needs games which will come with time. (I'd give anything for a Golden Sun U series).
Nintendo is going to be fine. They can ride their Wii and handheld moneys for a long while yet. I'd say right now there's a better chance of the Xbox brand disappearing with their new CEO coming in (and I don't think that's very likely either).

All that money is long since gone. Nintendo is operating in the red, and only the sales of the 3DS are keeping their losses from being catastrophic.
