Have found that this is only the case on the 1st reset where the final reward is a golf ball. On subsequent resets you can ignore the prisms & reset by collecting the exotic engram.
The only thing you can do is spend the prisms on getting an armour piece to 9 on masterwork, buy a golf ball or delete a few prisms - deleting does 1 at a time not the whole stack.

I'll probably buy a Golf Ball next time =/ this system is really weird. Why can't simply put Prisms in my Vault? Is Bungie trying to stop people from ording them?

Since I started doing GM’s every season I am constantly overflowing in both prisms & golf balls to the point that I have a full stack of both in the postmaster of my main & a full stack of prisms in the postmasters of both of my alts along with a few golf balls in each. At least it means that I don’t need worry about masterworking if any new exotics.
