Well, I tried not to get too complicated with all this, I just figured that when the Elites were tossed out, it was civil war and that was a different kind of fight than what the Heretics were fighting for. So it didn't surprise me when Elites were fighting Brutes, Flood and Marines.

The Grunts and Hunters liked the Elites because they were very friendly to eachother unlike the Brutes. The Grunts and Hunters hated the Brutes. 2. The Brutes were brainwashed into thinking activating Halo was "The Start of The Great Journey." The Gravemind told Arbiter the truth of Halo and what it really does. 3. Truth wants the Elites exterminated because Master Chief blew up a Halo ring and killed Regret. The Elites didn't like the decision.[/quote] This. Pretty much. You can see in the opening cutscene for Gravemmind that the Elite ships are already engaging the Brute ships around High Charity. Considering this was before the Arbiter was released by Gravemind, this supports the fact that the Elites were just against the Prophets and Brutes and had no allegiance with the Humans and the UNSC until later on in the series ("The Great Journey")

So, to clear up, truth wants the elites wiped ot, which is why the elites, grunts and hunters are fighting the covenant, and their still fighting you because you've killed lots of their people But how come at the start of the Great Journey, the ship master calls the beutes traitors against them and the prophets And why does truth want the elites exterminated

That's why at the end of Q-Zone Tartarus says, "A bloody fate waits for you(Arbiter) and the rest of your incompetent race. And I, Tartarus, Chieftain of the Brutes will send you to it."
