First off, I'm not here to say supers are OP and need to go. My suggestion here, since a lot are frustrated with the supers and a lot also love them to death, it seems the community is split in half on the comments I have read, so I think I have a balanced solution for the supers because overall, I feel like the supers can ruin a good flow to a match, but they also don't need to be nerfed or removed entirely.
My suggestion is that they limit these to 2 supers a match. If players could only earn 2 per match, they would use their supers more wisely and tactically rather then using it ASAP and somewhat tactically, and start building another. Also, teams won't steamroll others with these when they are already doing well. Currently, team members can drop orbs for their team to build up faster supers of their own, therefore, even more supers. I've been on both sides of this, I had one match where our team earned what felt like super after super, it was fun but also overpowering to the team that was already losing quite a bit.
I think the flow of the matches would feel better with having only 2 uses of your super charged ability per match. Players will use their first earned super more wisely, but also not too late into the match to ensure a second build up. In my opinion, this would also make supers feel more unique in the crucible. After all, supers can be spammed in missions and in the iron banner where stats do matter.

They've backed themselves into a corner with the PvP. There are too many elements and variables for it to ever be anywhere near balanced. The weapons all have different magazine sizes, damage, range, rate of fire.... While they say they balance things so a level 2 can beat a level 20, it really doesn't balance it at all. COD and Battlefield experiment with all these elements of a weapon for months to determine balance and even then it's a struggle. As fun as The Destiny PvP can be, the balancing issues and netcode will see it deserted before long in my opinion. It's too frustrating.
