I agree. Bungie does seem to emphasize the PVP much more than the PVE. Just look at the most recent community update. They focused a huge part of it on an upcoming Iron Banner event. But also, you can only used crucible marks for purchasing from factions while at the same time you level them up with Vanguard points. Why can't I spend my Vanguard points with them? Also, it is much slower getting Crucible points which if you want the 100 each week you have to spend a massive amount of time in the Crucible. I just wish they kept the two parts of the game separate. Make it so that if you want to acheive something (like an Exotic bounty) give alternate options for both PVE and PVP.
