Have been having the same issue, still no response from Bungie?

Yep same issue, it doesn't show up anywhere in the game, and when in a fire team the people's ships also do not appear, however others can see my ship on the fire team.

Try doing a real quit of the game, go to home, hit start, select quit. Worked for me, ship is visible again.
