The balance they did with shotguns showed that Bungie can actually keep damage from PvP and PvE separated, they could do the same with the other weapons like autorifles

They can keep damage different because pve and pvp use completely separate systems for damage. That is the only thing they can separate without making major changes to the coding of the game engine.
